It infects over 50% of the worlds' population, however, only a small subset of infected people experience H. pylori -associated illnesses. Associations with disease-specific factors remain enigmatic years after the genome sequences were deciphered. Infection with strains of Helicobacter pylori that carry the cytotoxin-associated antigen A ( cagA ) gene is associated with gastric carcinoma. Recent studies revealed mechanisms through which the cagA protein triggers oncopathogenic activities. Other candidate genes such as some members of the so-called plasticity region cluster are also implicated to be associated with carcinoma of stomach. Research Interests of My Laboratory
The common theme of research in my laboratory is the utilization of molecular, biochemical and microscopic techniques to answer interesting questions in three different areas: subsurface microbiology plant symbiotic associations and freshwater ecology
Subsurface Microbiology
As participants in the Department of Energy's (DOE) Subsurface Science Program (SSP), we have been interested in developing molecular approaches to examine the microbial community structure of subsurface sediments. We have developed a simple in situ hybridization procedure using 16S rRNA targeted phylogenetic group- and species- specific probes to identify unknown organisms. This procedure can be used on actively growing isolates or directly on microbial communities in sediments. Additionally, we are extracting total community DNA from subsurface sediments and using the Polymerase Chain Reaction (PCR) to amplify the 16S rRNA genes of all the bacteria present in a given sediment sample. Using this approach, we are attempting to classify the nonculturable bacteria that reside in these sediment types. The focus of this project are sediment samples from the integrated Geological, Microbiological and Hydrological (GEMHEX) experiment. Geological evidence indicate that it is unlikely that transport of bacteria has occurred into or out of these sediments, thus bacteria present would be descendants of the ancestral bacteria that were deposited when these sediments were formed, approximately 6 to 8 million years ago.

The research activities of the Institute for Microbiology focus on:
  • elaborating basic knowledge about microorganisms which interfere at the manufacture and ripening of milk products (bacteria, yeasts, molds) assessing genetic and biochemical basics of the metabolic functions of these microorganisms to improve technological production processes (particularly the accelerated cheese ripening) optimizing possibilities for the use of microorganisms as ripening or starter cultures with primarily biotechnological and genetic engineering methods for quality assurance of milk and milk products development of strategies for avoiding fermentation defects by bacteriophages development, application and assessment of molecular detection for dairy relevant microorganisms investigation of yeasts and molds as spoiling agents assessing the influence of lactic acid bacteria on the intestinal micro flora.

The object of our study is a selfish DNA molecule, the 2 micron plasmid, present nearly ubiquitously in Saccharomyces yeast strains . The plasmid persists stably in yeast cell populations at high copy number by combining a stability system and an amplification system. The former partitions replicated plasmid molecules roughly equally between daughter cells during division; the latter restores copy number when it drops from the steady state value due to a rare missegregation event.
The amplification pathway involves site-specific DNA recombination mediated by the Flp recombinase enzyme. The mechanism of this reaction has held our attention for several years, and is now well elucidated. Our current research employs methods of directed evolution to obtain Flp variants that recognize and recombine novel target sites that are quite diverged from the native recombination site. We utilize the evolved variants in biochemical and structural studies to understand the details of macromolecular recognition and subunit cooperatiivty during recombination. These studies have implications in engineering genomes at pre-selected genetic loci to effect directed DNA rearrangements.
