How molecular biology opens up a 21st Century view of evolution.
Transcript from February 20, 2003 2:00-3:00 PM Eastern
ISCID Moderator
Our guest speaker today is biochemist James Shapiro . Dr. Shapiro is Professor in the Department of Biochemistry and Molecular Biology at the University of Chicago. He received a B.A. in English Literature from Harvard University in 1964 and a Ph.D. in Genetics from Cambridge University in 1968. Dr. Shapiro's most recent research has been centered around the concept of "natural genetic engineering" which is highlighted in his thought provoking paper A 21st Century View of evolution ISCID Moderator
Dr. Shapiro asked that I post this opening statement. ISCID Moderator
It is a summary of his ideas... ISCID Moderator

The Museum of Evolution and Artificial Life
Most Recent Change: Sat Oct 17 22:17:02 1998 UTC. Welcome to the Museum of Evolution and Artificial Life (MEAL). We aim to demonstrate concepts in evolutionary biology to impatient visitors with modest hardware. Stroll into our main wing and examine our exhibits:
  • The Weasel demonstrates the power of evolutionary techniques to solve huge problems fast.
  • BiomorphBounce illustrates the effect of slow walks through large ``DNA-spaces.''
  • SimEvol shows bugs adapting to a harsh environment. Unlike the others, this applet requires Java 1.1.
Would you like to contribute your own exhibit to MEAL

Biological Journal of the Linnean Society A Journal of Evolution Published on behalf of the Linnean Society of London Edited by: J.A. Allen 2004: 20/33 (Evolutionary Biology) Impact Factor: The Biological Journal of the Linnean Society is a direct descendant of the oldest biological journal in the world, which published the epoch-making papers on evolution by Darwin and Wallace. The Journal specializes in evolution in the broadest The Biological Journal of the Linnean Society publishes papers concerned with the process of organic evolution in the broadest sense. It particularly welcomes contributions that illustrate some of the unifying concepts of evolutionary biology with evidence, either observational or theoretical, from the fields of genetics, systematics, biogeography, or ecology. The Biological Journal succeeded (in 1969) the Proceedings of the Society, the journal in which Darwin and Wallace published their seminal papers in 1858.

Evolutionary Biology in Guarda
A one week workshop in the Swiss alps for Master students and early PhD students with a keen interest in evolutionary biology.
Purpose of the workshop
  • To learn to think more clearly and to express your ideas. To gain confidence in your own ideas. To discuss your ideas, reject them if necessary and to find new ones. To learn how to write a grant. To have a focused and sustained conversation about science, to dig deep. To make the doing of science a shared pleasure. To learn interact in a team.
What happens during the workshop:
  • Form working groups of 4-6 people with shared interests. Make a list of things to discuss. Take some time to discuss the list. Faculty members will assist you and will visit groups daily. Ask yourselves, what is a good research question? How can we recognise it? Choose 1-2 promising questions or topics. Discuss them. Write a grant proposal of 4-6 pages (see Survival strategies for Scientists Have it critiqued, revise it, present it in plenary. Have a party and go home.

Methods By computer Cross-referenced Changes ... Waiting list Here are some 233 of the phylogeny packages, and 28 free servers, that I know about. It is an attempt to be completely comprehensive. I have not made any attempt to exclude programs that do not meet some standard of quality or importance. Updates to these pages are made sporadically. (Note there were no updates of these pages from early 2001 until August, 2003. Updating has now resumed and I am catching up. Here is a "waiting list" of new programs.) Many of the programs in these pages are available on the web, and some of them are also available from ftp server machines The programs listed below include both free and non-free ones; in some cases I do not know whether a program is free. I have listed as free those that I knew were free; for the others you have to ask their distributor. Usually when I say that a program is downloadable from a web site, this means that it is available free. Email addresses in these pages have had the symbol replaced by (at) in hopes of foiling spambots that harvest email addresses.

The Initiative for Bioinformatics and Evolutionary Studies (IBEST) is an interdisciplinary group of faculty, students and friends from several disciplines which investigates evolutionary phenomena and the bioinformatics tools to explain them. Our research is focused on: Evolutionary Studies examine the process of evolution, both in living organisms and in simulations. It seeks to understand the mechanisms of natural evolution, and to discover means for using simulations of evolution in artificial systems such as genetic algorithms and evolutionary computation. The methods for evolutionary studies include molecular biology, population genetics, mathematical and statistical analyses, and computer simulations. Bioinformatics is an emerging discipline that unites computational and biological sciences to translate biological data into new knowledge. This is achieved by the systematic development of information technologies, data representation, and inferencing techniques and their application to empirical biological data. Our core membership includes faculty and students from biological, mathematical and computational sciences and spans several departments and colleges at the University of Idaho. We also have affiliates and interested colleagues from several other departments and colleges at the UI as well as other universities world-wide.
