Cette ambition, qui se heurtait à l'autorité d'Arago, membre du gouvernement provisoire en 1848, ne fut pas immédiatement satisfaite; mais, s'étant rallié avec zèle au Second Empire, Le Verrier, qui fut nommé sénateur dès janvier 1852, fit naturellement partie de la commission officielle qui, à la mort d'Arago, devait se pencher sur la réorganisation de l'Observatoire de Paris. Sa proposition de séparer l'Observatoire du Bureau des longitudes fut entérinée par décret, le 30 janvier 1854; le lendemain, Le Verrier en fut enfin nommé directeur, avec les pouvoirs étendus qu'il souhaitait et avec les augmentations de traitement qu'il demandait. Mais bientôt, son caractère autoritaire, ses façons hautaines, les vexations continuelles qu'il imposait au personnel placé sous ses ordres, les suspensions arbitraires de traitement, et le renvoi d'astronomes installés par Arago lui aliénèrent la sympathie des astronomes, lassés de cette dictature, et finirent par attirer l'attention du gouvernement. Une commission fut désignée pour enquêter, la polémique gagna la place publique et, lorsqu'en janvier 1870 quatorze astronomes de l'Observatoire démissionnèrent collectivement, le ministère fut amené à intervenir en relevant Le Verrier de ses fonctions. Il fut remplacé un mois plus tard par Charles-Eugène Delaunay.
