NIH Resource for Macromolecular Modeling and Bioinformatics Highlight In an optimistic future, cars and appliances will be powered by renewable energy produced by burning hydrogen gas, with water being the only waste product. To supply this hydrogen gas, scientists are turning their attention to an enzyme called hydrogenase that is found in certain microorganisms, which produce hydrogen gas from sunlight and water. This enzyme, however, is sensitive to oxygen gas, which irreversibly deactivates its hydrogen-producing active site. Understanding how oxygen reaches the active site will provide insight into how hydrogenase's oxygen tolerance can be increased through protein engineering, and in turn make hydrogenase an economical source of hydrogen fuel. In a recent paper (also described in this webpage ), the programs NAMD and VMD are used to analyze the gas diffusion process inside hydrogenase, and how it correlates with the protein's internal fluctuations, thereby creating a map of the oxygen pathways. The calculations revealed two distinct pathways for oxygen to reach the active site. Gases participate in physiological processes of many organisms and the new computational strategy developed promises to image gas diffusion pathways for many relevant proteins. In fact, the researchers are currently inspecting hundreds of proteins for their ability to internally transport gas molecules. image size: 102.1KB

4 October 2004 The 2004 Nobel Prize in Physiology or Medicine has been awarded to Richard Axel and Linda B. Buck for discoveries concerning "odorant receptors and the organization of the olfactory system." Axel is University Professor at Columbia's College of Physicians and Surgeons and Buck is currently a Member at the Fred Hutchinson Cancer Center in Seattle. Their work has increased our understanding of the sense of smell in mammals, including the diversity of odorant receptors and the mechanisms by which we experience one of our most complex senses in an orderly fashion. In many mammals, there are about one thousand odorant receptor molecules, each a member of the same family of membrane proteins but distinct in their odorant specificity. Axel and Buck identified this gene familyforming about three percent of the genomeand found that each olfactory receptor cell in the nasal epithelium expresses only one of the thousand genes. Each receptor responds to a selective set of odors, and combinations of receptor activity account for our ability to sense many distinct odors. Additional work by Axel and Buck showed that these genes also control connections the sensory cells make on neural way stationsthe glomeruliwhich display similar specificity.

The far left image is a dorsal cochlear nucleus pyramidal cell in a brain slice, filled with AlexaFluor 488, and digitally reconstructed. Electrical activity of the cell, and currents through channels are also shown. What do we do? Our laboratory is interested in the mechanisms that the nervous system uses to process sensory information. For example, what makes auditory neurons uniquely suited to the tasks that they must accomplish? What kinds of synaptic and ionic mechanisms normally operate, and what kinds of plasticity are present in the system? Other studies We recently have begun studying the effects of different forms of deafness on central auditory processing mechanisms. Cells in the nervous system sense their inputs and their own activity, and can respond by changing the proteins that they make and use. This can affect information processing.
